Problem:
This issue has been reported to Quality Engineering as SPR# DGIN699Q7E, and was
fixed in Notes/Domino version 7.0.

SPR# DGIN699Q7E - Fixed a problem where updates to the last document were not
saved on Notes to Notes Replication. The problem was that when the last
document was updated, we were first closing the source and then the target.
Closing the database commits the write to them. We found that closing the
source database was also closing the target database, so when the write was
being committed, it failed with an unseen error saying that the database was
already closed.
